Could someone help me with selecting primers? I am working on studying the diversity of gut bacteria in chital, but I am unsure which primers to use to target as many bacterial genera as possible, or ideally down to the species level. I would also like to include archaeal bacteria in my analysis. Any advice would be greatly appreciated.

You can use Primer-BLAST or Primer3 tools and before that identify the sequence you want to amplify by using NCBI.
YOu can also use 16S rRNA primers if you want to target diverse bacteria without prior information.
But if you want to amplify specific protein coding genes, you cannot use 16S
