i think , for water quality, SWAT could be better as MIKE 11 for the flood mostly used.
I advise you to use MIKE 11.

I have used SWAT for quantity modeling, it is good and simulated significant results..
SWAT requires extensive and high quality input data so if you have it you can use SWAT.
With SWAT, only data availability is the issue. If you are having high-quality data (especially DAM related data for the basin) then, you should go with the SWAT. It is very reliable and gives great results.
