I'm looking for case studies about apex organizations, second tier cooperatives, or federated cooperatives in any region (an organization who's members are agricultural cooperatives, not individuals). I'm interested in how NGOs build capacity in these organizations, how the organizations serve their member cooperatives, and what works/doesn't work.

That’s an interesting pursuit. Do the norms and values of the community persist as we move to the upper tier? If they are severed, the cooperatives will morph to pure market players. How do they survive? Do they move away from agriculture? How does the state respond to the changes? We must look forward to your papers.
In Tanzania we have “Tanzania Federation for Cooperative (TFC), which is the Notional Umbrella Organization that promotes services and coordinates the development and prosperity of all cooperative societies in Tanzania. In the context of capacity building, different local and international NGOs provides opportunities to TFC’ staff, leaders and members to attend trainings, short and long course. These enable them to gain new knowledge and skills related to different aspects of management, including good governance.
I felt La Via Campesina is the biggest and widespread network of NGOs in Agriculture and food rights sector. Head offices in Zimbabwe, LVC is an international Peasant organization, promoting their partner organizations on food rights, and food Sovereignty, and stand for climate and food justice, and build solidarity among organizations around the world.
At country level in Sri Lanka (where I'm from) MONLAR , NAFSO and Savisthri are the community based national movements working on your area of interest. These three organizations are membership organizations of community based, NGOs, cooperatives, worker unions, women groups, and so on.
The capacity building of such organizations go as a chains of events. Mostly donor partners provide advance C/B to these organizations' staff, then they develop their own group of trainers, who go to community organizations to deliver C/B workshops. As I involved in this process representing INGOs, I found this is much impressive way of C/B yet one issues I found is that some C/B efforts and systems developed are end with the end of the projects.
I think, it is really important to study ways to promote retaining of C/B and systems developed in NGOs/ CBOs after project cycle ends.
