FDTD is the method used in most papers, that's all.
Since you said 3D periodic phase objects, I am envisioning a wave passing through a slab of some kind of dielectric structure (i.e. no metals). Maybe the top method for this kind of thing is rigorous coupled-wave analysis. With that said, don't have any worries about FDTD. Just about any method can be made to simulate anything. It may just be that your simulations takes longer to run.

I wanted to point you to Lecture 1 in my Computational Electromagneitcs class where I compare and discuss at a high level almost all of the major methods in electromagnetics today. That may help you select the best method, especially if you plan on investing the time and energy to develop your own code at some point.
