Is it correct to apply the terms 'species' and 'taxa/taxon' interchangeably in scientific work?

No. Species and taxon/taxa cannot be used as synonyms. Taxon can be of any rank, viz. species, genus, family, order, etc. Species is a taxon but taxon is not necessarily a species.
