Can someone recommend a software that will convert color intensity of pixels from a digital picture into a diagram?

This is to help a colleague of mine.

We have a picture from electron microscopy from which we want to measure precisely the thickness of cell membranes.

Can someone recommend us some image processing software that will turn the intensity of pixels along the x-axis into a diagram from which we would measure the thickness of the membrane (as the surface underneath the signal peaks)?
