I don't know about fMRI studies with children, but a genotoxic effects of chloral hydrate in humans in vivo and in vitro has been shown (article by the IARC http://monographs.iarc.fr/ENG/Monographs/vol106/mono106-005.pdf). Therefore, you might not want to give it to children.

Some rs-fMRI studies have been done while the infant is naturally asleep, maybe you could try something similar (see methods in "Mitra A, Snyder AZ, Tagliazucchi E, et al. Resting-state fMRI in sleeping infants more closely resembles adult sleep than adult wakefulness. Hayasaka S, ed. PLoS ONE. 2017;12(11):e0188122. doi:10.1371/journal.pone.0188122.")
