I want to test digital PID controllers practically, out of MATLAB.
However, since I don't have the actual plants, can I implement the mathematical models of these plants on a microcontroller, and control them using the PID which is implemented on another microcontroller?

Technically this can be done, but the results will be realistic only if:
The overall design is not as easy as it appears at first sight, and there can be several type of hardware and system level issues to sort out. Do be careful if you wish to take this route.

You could try. But I can not assure you of success !!
The reason is that correct identification of a transfer function is not dependent only on the data acquisition hardware - there are several information related issues such as signal-to-noise ratio, sufficient perturbation of the identification algorithm, convergence of the error covariance matrix, etc.
You will only know after thoroughly testing the technique on some known transfer function as to how good it all is !

In addition to the above noted, the time constants of sensors and actuators need to be included in the model; there is always a delay (either a lag or a physical LP character) and both sensors and actuators often have low-pass filtering integrated.
