I am applying to a MSc program in Evolutionary Biology. I am considering Groningen's Top program in Evolutionary biology, and UvA's MSc. in Ecology and Evolution. Does anyone have any recommendations on what program to choose? Pros, cons and strengths of each one? Thank you for your advice!

I have been on the University of Groningen's Top Masters' programme in Ecology and Evolution, and can confirm it is top notch. The course is taught by very experienced professors and you are introduced to all the important aspects of ecology and evolution. For example you take modules in theoretical biology, conservation biology, plant and animal ecology, microbiology etc and you have the choice to visit or work with professors in any of the collaborating universities that offers a course or project that interest you. It is surely a program you must take if you are planning to enroll in a PhD. More than 95% of the course graduates get into PhD programmes after the course. But remember it is highly competitive and you would be extremely busy for the two years you would be on the course. Hope this helps.
