I am performing a functional connectivity analysis of resting fMRI data. Limbic to cortical connectivity could be important for us. However, my sensitivity is limited by the fact that I have a small clinical dataset and with lateralised ROI's depending on patient characteristics. More data is not an option. I think it would be a big asset to align the lateralised data by flipping the minority of patients so that the group is more homogenous. I am guessing there must be software for this (e.g., with handedness data) but I've never done it personally. Any recomendations are gratefully received.

FSL's fslswapdim can do the job, it will flip the data for real, not just in the NIFTI header. This means, the NIFTI qform and sform will keep their orientation.
Another one would be imcalc of SPM…

Hi Martin, thank you very much for your reply. I think this FSL function sounds perfect for the task. I also found a specific utility in SPM 'reorient images', which can be found under utilisties in the batch editor (I only state this for information in case any one else runs into the same issue and may stumble upon this answer). I am sure that the FSL version would also be great and awill check it out.

A quick note: Be careful when using the current FSL 6.0, fslswapdim contains a bug, flipping the data for real AND writing a flip sign change into the NIFTI header, effectively non-flipping the data. Just to mention it …
