I have never run this kind of simulation, so I can not help you too much but I remember this article http://spie.org/x48017.xml of some years ago that perform something similar of that I guess you want to do. Also here there are some info http://www.che.ufl.edu/reu/student_presentations/2009/Demaske_presentation.pdf.
As far as I understood the trick is vary the pressure and the temperature, and about this I guess you will be able to find some tutorial describing how run constant pressure or pressure pulses molecular dynamics at least with gromacs or NAMD. Look at it in their web pages. But I am not completely sure.
I do not understand exactly what you need to know - simulation in theory or experimental setup for measuring the molecular dynamics. If it is the later, it is basically a pump-probe exp. For details, please comment first and then I will comment.
As it is given in papers by Leonid Zhigilei and Barbara Garrison.. one can simulate the laser ablation using molecular dynamics.. i just wanted to know if some other similar things are also possible...?
