Does anybody know how I can perform MS/MS method with MS data. Actually I have some MS data and when I add some desired peaks to MS/MS list and send to flexcontrol software to proceed MSMS method, it is not possible and an error message appears that indicates ' maybe a different target was loaded in this instrument '. Does anybody have any idea why this might occur?
MS spectra (what ionization method?) are in general very different from MS/MS spectra.
If you're using a Bruker MALDI machine, from the FlexControl Help you can search LIFT page for instruction for your MSMS.
I do not understand this discussion. If one has MS Spectrum in electron ionization mode, it is simply impossible to apply MS/MS analysis because the dissociation of the radical ion (odd electron number) is not the same! I suppose that we speak of positive ions.
If ions are generated by a soft technique (CI? ESI? MALDI?... give protonated molecules) the fragmentation may be similar to MS/MS, but will be weak and difficult to compare.
I assume he's done MS with MALDI but wanted to continue with MSMS--LIFT mode with FlexControl based on his MS data.

Thank you for your message. yes you are right I am done MS with MALDI and I am going to execute MSMS based on my MS data. When I add some peak from peak list to MSMS list and send them to FlexControl an error message is appeared that indicats it is not possible because a different target was loaded in this instrument.
