MATLAB's image processing toolbox has got all the necessary tools to perform most of the analysis you are intended to do.

You may search specific algorithms on matlab central file exchange blog.

If you are planning to implement it on hardware,than OpenCV is another option.

WIth Image J we have working however it helps with importing only digital images not chemical images that are captured from Raman, Infrared or Near infrared Imaging systems. If you are looking for freely available image processing software you might want to look into ITK-snap or have a look on this website https://idoimaging.com/home. Also python programming language will be of help using scikit image (https://scikit-image.org/) for example.

You can use OpenCV library. It is free and available for C++, Python, Java. Also supported in windows, linux, andriod.

If you want to calculate and to measure different specifications of the image without programming, you can use ImageJ software. it is a Java-based image processing program. Moreover, there are several Plugins developed for the specific fields. it can be found in the following site:

It seems you have a working software, but the problem is importing images from different modalities. If my interpretation is correct, then you can look for python packages meant to deal with specific imaging modality. These days you are likely to find a ready-made package or library. If not, best option is to write a code that reads your image and converts into some common format.

Many thanks for the message. I am looking for softwares that work on images that we collected using optical/confocal microscope coupled to Raman imaging. The data consists of hyper cubes which has x,y as spatial dimension and z as spectral dimension. SO the software should be able to read all the three dimensions. MATLAB is a good option, however, i have very little to no experience on MATLAB.

Matlab can read the 3D hypercubes. Also, there are some packages in python that could be useful.

In my understanding, the hypercubes can be stored in 3 different formats depending on how the axes are arranged (x, y, \lambda). These packages + your own code can help to read the data and store them as a sequence of images (bands). What is the file extension- is it similar to hdf structure?
