I am not sure about gyrB gene, but as for the rpoB gene, according to the review by Adékambi et al 2008, there is no universal primer pair that could be used to amplify all bacteria, but you can design broad-spectrum primers targeting

several orders within the same bacterial phylum (please see attached file).

If you find the answer, please share with us! I also have several environmental isolates stuck in the genus level by 16s rRNA analysis. :(

I found one paper describing the universal gyrB primers. However, the paper is from 1995
