This is a follow up question! After removing filter layers off the CCD imager will the QE remain uniform across all the pixels?

Assuming there is no residue left (or you've got a sensor prior the deposition of the bayer filter): yes. Regarding the sensor chip, all pixels are the same (aside from process variations). So, QE is the same for all pixels.
