Anybody has run into similar problema, recently we our research, we've runnning through this issue in the AFM images. They're distorted, elongated in the side, but the center seems to be ok.
We've tried to change the tip, the sample, faster scanning, let ir "rest" or use for longer times. But nothing seems to resolve.
Someone knows how to help, please.

Unless the sample is not drifting during scanning (not attached properly, or interfere with surrounding hardware because sample was too big), It seems the stage problem.
Does the stage work with closed-loop mode?
If these images were taken in open loop mode, then you may try for the calibrating stage.
If all of these do not works, (mode change, calibration) then you may check for a hardware issue.
Check on another sample if errors are the same, if not:
1) make sure sample fits size of max possible size
2) change the glue/tape used to sample mounting on the stage
3) try to make lower magnification first
4) check if scanner definitions are ok - or You change scanner and did not change profile?
5) try to connect ground (electric connection) to microscope
6) let us know what happen and if answers helps.
