I have been asked to do DE analyses for non coding RNA based on polyA capture reads (eucaryotes). Any advices?

Not all non coding rna have poly A , so how it is possible to estimate the noise in my data? is it even possible? I saw some papers doing DE analyses based on polyA captures while others don't....
