How to get rid of chunks of labelled debris in cells after loading PLGA-DiI nanoparticles?

I am trying to measure uptake of PLGA nanoparticles encapsulating DiI dye. I see the uptake just fine but my dish is covered with huge chunks of DiI-labelled debris. I wash 3 times with 2 mls PBS...
