What to use as a control for Quantitative Real Time PCR for Human and Mouse cell lines?

There is some controversy on which to use: L32, GAPDH, etc. Some people say not to use GAPDH or Beta Actin as controls for Q-PCR.

Does anyone know how to isolate cells (polarized spheres) from a 3D Collagen Type I/matrigel matrix that is layed on 8 well chamber slides?

We tried adding collagenase to break up the collagen but still can't get it. Theres only 2500 cells in each well so getting as much out of it as possible is critical.
