Is anyone else having issues detecting INDELS using the Gene Studio S5 and Ion Reporter system?

We are currently validating the Oncomine Comprehensive Assay Plus in our lab and are struggling to optimize the pipeline for INDEL detection. With it's current settings we are detecting
