My PCR product is 163 bp, but when it was sequenced (multiple samples used) it appeared like it is 133 bp, what could be the problem?

I am using genetic analyzer 3500 bigdye terminator v3.1 the same problem with the DNA control which it is 1000 bp, but it appears 700 bp

In optimization of annealing temperature, could different thermal cycler instruments could give a different annealing temperature?
