Does the grain colour of paddy (of the same variety) will vary based on the soil type? if so what care we should take to prevent such variation?

we did grow BPT-5204 in two different regions and the grain from one looked like brown rice and the other one looked like single polished rice. what could be the reason and how do we prevent it?
