We are intending to purchase the Workstation computer for Molecular Dynamics and Simulations using AMBER. Our approximate budget for workstation computer is 3.5 lakhs. Could some one please suggest the best work station details for above same.

Is 3.5 lakhs approximately 5000 USD? Where would you be ordering from? Within the USA, there are a number of companies that could produce a good workstation for MD simulations. The system configuration and price depend upon how you intend to do the computing -- e.g., CPU, GPU or mixed CPU/GPU.
There is at least one company (Exxact Corp.) that sells "AMBER Certified MD Systems". However, any system with one or more fast CPUs and (if you want GPU computing via CUDA) one or more fast GPUs could be used to do MD simulations.
Recently, I purchased a workstation from Puget Systems, and I can heartily recommend this company for excellent customer service and hardware. Another good company for workstations is Microway.

Yes, the 3.5 lakh is around 5250 USD. From india, am going to order and I have knew about EC (Exxact Corp) but I want to go other than EC. We need to purchase GPU based workstation. Is Puget Systems are only meant for AMBER dynamics or Can we used for other software's for High performing computing and other quantum computing ? We are expecting the workstation to be used for not only the AMBER simulation, high computing (bio/quantum informatics related stuff) as well.
