I am using Shimadzu HPLC system and recently i started getting sharp negative peak around 5 to 6 min which i was not getting before. I changed the solvent as well to notice if problem is there but still getting same peak. Could u please help me to resolve the problem.

I think the HPLC is fine. How do you export your data. As an ASCII file or a text file?
Is the 5-6 min mark where a valve switches? e.g. start of an elution gradient. The title of your question and explanation seem to suggest that you only see this after running your sample.
If you see negative peak happening in real-time, the negative peak could be this as valve switching can introduce small amounts of air despite lines being primed, especially if your buffers haven't been properly de-gassed.
I wouldn't be too concerned unless 5-6 mins is where samples are being eluted.
