Why external coordinates of chemical molecule is getting changed during optimization in gaussian?

Actually, I am trying to optimize a ligand structure taking from protein binding pocket in pdb file. I am doing optimization at PM6 level.

After optimization when I am visualising ligand is coming out from the pocket.
