Are you using a half cell or a full cell setup? If you are using a half cell setup, you should be able to attribute the change in Rct to the WE. At any rate, reduced Rct means that kinetics of charge transfer to the electrode material is improving, i.e., the surface is getting better. There could be other reasons for the loss of capacity. Does the ohmic resistance change as well?

I think that other factors such as ambient or cell temperature may affect the resistances. Are you sure that you keep the temperature constant during your experiments? You know that polarizations are decreasing by increasing the temperature.

I agree with Dr. Arman. Yes, with first couple of cycling active sites of the catalyst/materials will expose more to the electrolyte and as a result kinetics of the charge transfer process will improve and Rct will decrease with cycling.
