I want to do run CFU assays of a patient using these four conditions in triplicates:
-Ctrl
-Drug 1
-Drug 2
-Drug 1 + Drug 2
If I plot the colony number (y-axis) vs. the four conditions (x-axis) and want to determine whether the differences between all 4 columns among themselves are siginificant, do I have to use one-way or two-way ANOVA?

This is simply one way ANOVA (or Kruskal Wallis test for non parametric alternative) .
One way ANOVA simply compares means of multiple (i.e. more than 2) conditions in one categorical variable. eg. types of treatments. If you have multiple levels of categorical variables eg. type of treatments across different time pts, or type of treatments between different age groups then a two way ANOVA would be more appropriate.
If your experiment have only one factor with two different treatments go simply for t-test. If it is more than two different treatments, you can use one way ANOVA. If you are having multiple factors, either factorial or two way ANOVA would be considered. In your case mentioned above, one way ANOVA would be appropriate.
