There are two approaches you can use. If you have significant loss due to seepage you can install a hypoline liner and then backfill on top of that. That way your loss to seepage is reuduced to zero and you still have a "soil" pond environment, but this is expensive. If you have good soil and some moderate seepage, which will always be the case, you can reduce seepage by adding bentonite or a similar clay. Bentonite swells when wet and this reudes pore size, reducing seepage loss.
