I am trying to make spectrum in same amplitude, therefore i have used gain flattening filter to chop out the noise and make all the spectral lines in same amplitude in optisystem. But in my system the gain flattening filter didn't work properly. Would u please help me how can I use gain flattening filter in Optisystem? I have attached the snapshot of my research system.

It is hard to guess what might be wrong without knowing in which way the output from the filter is not flat.
Have you measured amplitude slope but designed the filter for the power slope? or v-v perhaps?
Yes . I have measured the slope. Amplitude is in the power unit so i would like to chop out the undesirable amplitude of the spectrum from the output to make them flat @ Malcolm White

You have measured the amplitude that you presently get. Is this measurement proportional to the electric field (this is usually what amplitude means) or is it actually proportional to the power? Power is proportional to the square of electric field. Many measurement systems give an output that is proportional to power. It is also possible that your measurement is in decibels. It is important that your filter is designed to match the correct one of these - if you want half the power but the filter is designed to give half the electric field it will not compensate correctly. I apologise if this is obvious to you but I have had to help engineers of master's level who made this mistake, and I have found that it is a good place to start looking for problems, before looking for deeper reasons.
