You have select more or less 30 bacterial colonies randomly. After colony selection, you have to do some biochemical tests (viz, Gram's test, gram staining, oxidase test, catalase test, OF test, indole 3 acetic acid production test, mineral phosphate solubilization activities test, etc. ) to characterize several bacterial colonies. After characterization, you have to test the ability of bacterial isolates for plant growth promotion or disease control ability both in vitro and in vivo condition. Finally, you have to do 16S rRNA gene sequencing with a universal primer set (27F, 1492R) to confirm the bacterial isolate in the genus and species level.

I agree with Dr. Paul. In addition, you can use supplemented media (with antifungal for example), since you are targeting only bacterial endophytes. You can find many articles online regarding endophytes isolation.

and then Firstly analyze the purity with16S rRNA gene analysis.

if you want to have an evidence that your isolated bacteria are endophytes, you should do inoculation test to the host plant (you can select any plant) and then observe the endophytism of the bacteria into the plant cell according to which organ your target e.g. : roots, stem, or leaves

molecular Identification is not enough to proof that your bacteria are endophytes
