Do you mean splice sites scoring? If so, you can use respective perl scripts or relevant R package (for instance, spliceSites).

Iskandar, thank you for your answer in the first place. I am aware of the Stanford implementation of MaxEnt, but I am afraid of the fact that it is not suitable to deal with massive datasets and a very large feature set. Thats the point in case.
