First of all, the problem I was facing with CyberDuck is originated from some sources. But, you can check your installed CyberDuck whether it is updated or not through following instructions.

CyberDuck → Help → Check for updates

Even after having updated version, datacommons.cyverse.org was not able to configure CyberDuck. Although, I used several FTP file transfer softwares, such as CyberDuck and FileZilla, so many times, I have no clue why Cyverse is unable to configure CyberDuck.

But, the easiest way to avoid this issue is using Cyverse and Discover Environment (DE). You can follow the path mentioned below:

datacommons.cyverse.org → shared → commons_repo → curated → Qi_Sun_Zea_mays_haplotype_map_2018 → 282onHmp321 → for downloading specific file go to Discover Environment (DE)

If you are downloading in this trivial way, it depends a lot on internet connection and most of cases when the dowload will be interrupted and resumed, it starts from the beginning.

If the CyberDuck can connect to Cyverse, that's the most convenient way. On that case, you'll use Cyverse username and password to connect through CyberDuck and write the folder path/directory from where you are intended to download your files. Only limitation with this is that it allows certain number of active downloads at the same time.
