In the lab we're trying to do analysis on the roots A. thaliana. We've grown the seeds on top of nylon squares. However, simply lifting up the nylon slowly still breaks the roots embedded within. We're going to try warming the media while inside the magenta boxes, but this might damage the plants. Does anyone have a better approach then simply pulling them out?

I used to plant tobacco seed in Petri dishes on Agar medium ,usually it's so easy to handle, you may try for A. thaliana seed, good luck

Although the roots of Arabidopsis are rather frail, I guess it would be the best if you pull the plants along with the medium out of the boxes and then to simply squeeze the medium. It will losen, so you might wash the residues under the tap water.
1. I would agree with Branislav's suggestions. You should first scoop the gel with roots embedded in out of the box, and place them into a petri-dish with sterile water. Let it sit a moment and then try to break up the gels gently. It will take you some time, but it is better than just 'pull the roots up from the gel', which will break most of them.
2. Have you considered using hydroponic way (without supporting gels in the medium) for your research?

I do grow A. thaliana for root assay in square petridish on MS agar media kept vertical in the growth chamber. This way roots only float on the media surface, grow vigorously and quite easy to isolate from the media.
