Different metrics, including publications count, received citations, normalized citation impact, etc, can be used to assess a particular department performance. However, the researchers within the departments contributes to different disciplines. Are there a recommended set of metics for measuring research performance across departments within the same institution?

You could choose a subject taught in several universities, check the curricula, the number of faculty members, the number of publications and citations of those faculty members, the number of graduates, and so forth. it is important to choose a criteria by which you observe these universities.

To compare the research performance across the universities, the common approach is to see (i) the ratio of the number of papers published by the number of academicians and (ii) the impact factors of research published. The another important approach may be (iii) the research technologies transferred by the universities to the industries for implementations in applications.
