I want to automate all by bridge modelling not directly using the program interface rather using a scripting language like matlab,vba,.net etc.
Sap2000 provides OAPI but I could not find options for substructure design in the software using OAPI and CSI bridge seem to not giving any OAPI.
So I want to know which is the best FEM software available which gives scripting or api interface to model my bridge(both superstructure and substructure)
The most recognized open application programming interface (OAPI) in structural engineering is OpenSees ( the term OAPI is rarely used among structural engineers...!). You can define your bridge, or generally any structure, through some built-in commands in a tcl editor for example. Note that OpenSees cannot design your structure, instead it simulates its behavior under different loads (analysis-based design). While OpenSees is mainly developed to address seismic loads, other load types can be comparatively considered as well.
I use ABAQUS scripting via Python object oriented programming.
Both Micro and Macro modeling are available plus extensive output data.
ANSYS is also one of good options. Ansys Parametric Design Language (APDL) is scripting language by which you can program FE Modelling and use the powerful solvers of ANSYS for any type of finite element simulations. I have used same for scripting concrete box girders during my masters at IIT Bombay. you can create different macros (routines) all on one file and almost do any micro level FE modelling and analysis. Even it is useful for vehicle or train of load simulations and can be done very easily. The language script is quite easy than all other options.

I used SAp200 and MATLAB in performing modal, time-history and moving load analyses and it was great

I don’t think there is anything like best software. All analysis software have pros and cons. The selection of the software depends on several things which include the type of problem, material used, constitutive models available in the software, and most importantly availability of the package itself. There are several software packages that enable scripting and linking third party software such as matlab and python. Example of some commonly used software are already given above. I would like to add DIANA FEA. A very good software with some good constitutive models for concrete and bond slip. You can use python for scripting inside GUI.
I suggest to adopt more a graphical language for parametric modelling. Take a look to Rhino + Grasshopper used in combination with Sofistik as solver. You can combine solver with parametric input obtaining the response in real time.
I'm not sure how it is easy to model a bridge moving car system in Ansys. But If you want to have a rough answer, you can model the bridge with the Euler beam-moving mass system in MATLAB and measure the total response in any location with any BC.
ABout Ansys, using the workbench i don't think it is doable, but with APDL you could. however, lots of simplifications and assumptions need to be made
