What do we actually mean by PFP ?
Is it having any effect on soil fertility in terms of OC and available NPK ?
Let’s suppose, in a long term experiment, the PFP of Nitrogen is low, then the soil available N should be higher or lower, or there is not as per any direct relationship?

Total factor productivity (TFP) is the ratio of total output (crop and livestock products) to total production inputs (land, labor, capital and materials). An increase in TFP implies that more output is being produced from a constant amount of resources used in the production process. In the long run, TFP is the main driver of growth in agriculture and can be affected by policies and investment.
Partial factor productivity (PFP) measures, such as labor and land productivity, are often used to measure agricultural prodcution performance because they are easy to estimate. These measures of productivity normally show higher rates of growth than TFP because growth in land and labor productivity could result from more intensive use of inputs, including fertilizer and machinery, rather than TFP increase. A very good question, which reveals the deficiencies of the usual Neoclassical production functions. Anoop's answer is only partially correct. TFP is not the ratio between inputs and output, but between the result of a production function with the inputs as arguments and output - an unexplained residual. In time series analysis, it is often seen as technical progress. The usual production functions are rather strange animals, but I do not want to go deeper into this problem and the measurement problems for calculating total inputs and outputs (consisting of numerous items).
Partial factor productivity of one special input cannot be sensefully measured for the whole agriculture (or even a part of it), but depends on the plants grown, the area where they are grown and many other factors. One can assume that there is something like an optimal amount of N per acre for a certain production (site). Therefore, there is no positive marginal productivity above this quantitiy and it cannot substitute or be substituted by other inputs.
