I can't really answer your question but maybe I can put you on the right track. It seems you are looking for some kind of visual programming technique. I don't know any java based software to do this but there's a comprehensive wikipedia list on it:

Also if all things fail you can try to use  traceback feature or libraries to build the visual model of your software. This would imply you to deliberately produce an error at check points to extract the traceback (which would give the full object and function path to your "check point" error). And than use that information to produce some kind of box diagram (I know this seems insane but if you think it through it's actually feasible and maybe not that hard to implement).

It depends on what aspects of the software you want to visualize .. From your question, I'm guessing you are interested in finding dependencies between classes (and jars). If that is the case then you could use something like Dependency Finder

Another option is CodePro Analytix (which has an easy-to-use Eclipse plugin). CodePro has a dependencies visualization feature

If you want to visualize pure OO, you should use UML.  Find an IDE, like Eclipse with a UML plugin, to design your programs.  The IDE can then produce the code to stubs.  If you have existing code, they have \reverse engineering tools to produce the UML  

Safeeullah, what is the source of visualisation you have? Do you want to develop code and visualise it during the development (see answer of Chad Frederick). Or do you have written code bases that you want visualise?

What format are they in? Do you have a snapshot? Do you have a whole history (e.g., in form of a repository [git, svn, ...] including all logs)?

If you want to use OpenGL JogAmp specifically JOGL.

Alternatively you might use a game engine but that's to much clutter for what you want.
