I am about to submit a manuscript which is an extension of one of my recently presented conference paper. However, the conference paper is yet to be available online.
So, My questions are:
1) How or is it necessary to cite in my current manuscript?
2) I am pretty sure, I need to mention it on the cover letter to editor during journal submission. How can I do it appropriately, so that I don't have any problem afterwards?

yes but you should add some more results with more details and without any plagiarism
1) As the conference paper is not yet on line, you will not be able to give a URL. However, you can state the conference name, organisers and year and month in your Reference section.
2) You need to include a note to your reader (and editor) only at the beginning of your paper: "This is an augmented and updated version of the conference paper (Gurung, 2017)."

Usually , if you cite your conference properly in your paper there should not be any problem in adding it to the bibliography. You could check the conference site to see if the articles presented are mentioned there, at least by title. If there is such mention, than you could cite the conference in your bibliography. It is recommended that you ask the conference organizers when the papers will be online.
By the time your extended, augmented and updated paper is accepted by the journal, the earlier conference version should be available, and you can reference it. If not, post a copy on ResearchGate and reference it.

First, please check the conference website if there is one. They normally specify how you can go about this issue. At least for some conference papers, you can provide a notice of the details of the conference and indicate that the conference paper is in press.
Second, the journal in which you want to publish will have guidelines and conditions concerning this issue. I presume that will ultimately determine whether your paper will be accepted or not. You may want to write to the editor of the journal for specific directions.

I have done it several times.
As once one journal raised objection against inclusion of such conference paper reference which was not published in online version, afterwards I do not add it in any full paper.

If it is further extension of same research work,you can cite it but if it is not having any new addition,then it will be considered repetitive and thus prone to rejection.
My suggestion is to use Mendeley which is a desktop and web program produced by Elsevier for managing and sharing research papers, discovering research data and collaborating online.

Normally, journals are concerned with prior publication. The problem is what does "prior publication" mean. The answer can vary across disciplines and journals. The purpose of presenting a paper at a conference is to get feedback so you can develop your paper for publication. As pointed out, you can cite it as a presentation, but it shouldn't affect its ability to get published. AS pointed out, you can include this in your cover letter to the editor, It's usually the editor who will decide.
Maybe I understood question in wrong way. "Conference paper" to me is not a 500-word-limited abstract, but just a full paper published after the conference in a volume of non-periodic type. If now I am correct, then I would like to see your paper as repetitive, self-plagiative or salami-type work. For the most of serious journals, this will cause rejection, mainly, without review.
In the case you previously had an abstract only, please do not care, as this is not a paper at all.
The problem is that how conference papers are distributed can vary. Sometimes they are collected are distributed to conference participants and sometimes they may be published in journals or edited books. Sometimes they may simply be read. Some journals may consider all of these cases to be "published" and would not republish them. Other journals may differentiate between how they are distributed. It is up to the editor to determine how these different forms of distribution are considered. I would contact the editor to see what their policy is.
