you could shield the part you do not want to attack with some resin / coating (resistant to acids and possibly removable) and carry out the chemical attack on the part that interests you.

Swabbing Marble's reagent could be a first go for the 316. Simple tape to cover the part you don't want etched will work, such as Scotch tape. If you want more detail of the weld section though, you would probably have to etch both, in which case an electrolytic etch might be your best bet.
Hi! hope you are doing well. See any reagent etchant which attacks Stainless steel will definitely affect the Inconel 718 too. I generally prefer aqua regia solution for etching both of them. In your case, you can use the preferential etching technique to prefer the 718 during etching. In this technique, you should use the cotton swab and carefully apply the etchant over 316 only, mind the interface between the two.
