I would like to knock down GABA-A receptor levels in the rat in vivo using RNAi. i have read that knockdown of the delta-2 subunit stops GABA-A receptors from forming but that GABA actually binds between the B2 and alpha-2 subunits. Can anyone suggest the best subunit to knockdown?
RIT-seq of few selected traits should give better idea, rather than selecting genes with known function.
It is possible for functional GABA-A receptors to form with only alpha and beta subunits. It is also possible for some beta subunits to form functional homomeric channels. So if you're looking for a knockdown of all GABA-A receptors rather than any specific subtype, I think targeting the beta1, beta2 and beta3 subunits simultaneously would probably account for almost all GABA-A receptors. Many brain regions express different beta subunits in different cell types, so targeting only one beta will probably give cell-type specific knockdown rather than a general knockdown.
