Hi Morsli, both RAPD and ISSR primers are random. I think good options: Operon primers to RAPD and ISSR primers from the University of British Columbia, Biotechnology Laboratory (UBC, Vancouver, Canada).
Other possibility which can better reproducibility to RAPD is to use high annealing temperature (~ 48°C; HAT-RAPD) or convert markers RAPD and ISSR in SCAR markers.
In the scenario of limited resources and lack of informtion....in my opinion RAPD would be appropriate to initiate the study by all means....in future the work can be extended by utilizing other better techniques for diversity analysis..
Yes, depends on resources you have. RAPD is cheap and relatively simple, ideal for species unfamiliar, but it has limitations to assess the diversity and to get reproducible results. If possible use ISSR or other marker more reliable.
