If you have the available sequences of the strains of the target viruses then could align them using MAUVE tool. From there if you took the conserved and variable regions for primer designing will help to detect specific races from variable region primers and the target virus from conserved region primer through PCR detection. We are in routine use this technique in our lab and work very well.
