If the problem is the influence of adsorbed proteins on the substrate that may alter the effect of the nanopattern, the usage of synthetic media can possibly reduce the batch to batch difference that characterizes natural media. FBS may especially be affected by high variability. This way you can have higher control over media composition.

If you are comparing to flat controls which lack those topographical features but in which protein adsorption is still an issue, you should still be able to deduce the effect of topography if there are differences between the control and other samples. Hi, You can easily study the amount of protein adsorption by incubating your material in plain cell culture media in standardized time points to show its effect on nano patterned material structure by AFM  to show whether any significant change was observed or not.
