HPLC coupled with electrochemical detection is a typical way of measuring serotonin. For brain specific serotonin analysis, HPLC-ECD can be used to measure purified tissue homogenates. However, if your more concerned with extracellular levels of serotonin it can be used to measure microdialysis samples.

We can use microdialysis technique or after sacrification of mice immidiately after your dosing or procedure. you can crush the brain in solvent and can then measure in HPLC. But you have to first see the method and solvent used in estimation.
You never indicate if the mice have to remain alive. Do you need to measure the levels while manipulating the live mouse in some way or if you'll accept post-mortem levels. You could also be clearer as to what you're trying to do.
