this question is asked in order to do a research for evaluating the effect of significant factors in ventilation system of building.
I use TRNSYS whole building simulation. We can use TRNflow to model the building to see how the wind velocity and direction is affecting the natural ventilation of building.
There are CFD based simulation tool such as Phoenics can be used to predict the airflow in and around buildings.

in addition to TRANSYS and Fluent, DesignBuilder is one of the most powerful and accurate software in field of Heating and Ventilation simulation. this software not only can calculate the heating and cooling load of the simulated building, but also can simulate the air flow using Computational Fluid Dynamic. I want to do a paper to evaluate the effect of some factors on the ventilation system based energy consumption by using the experimental design , so i need a person who is able to simulate the air flow and ventilation system of building. we can collaborate to do this research.
It seems you should select a dynamic thermal model simulation software. CFD codes as Fluent proposed by Ralph and Taha are to time consuming and focuses on other issues such as air distribution, while I understand your question as HVAC and building design related.
The world leading dynamic thermal model simulation software are Trnsys+Trnflow as proposed by Manoj and Energy+. Energy+ is free of charge, but dedicated interfaces such as Design Builder will greatly help you.
Why not use Energy Plus (Energy +) simulation engine for detail analysis?
