I have followed NH4, NO2, NO3, ON, and TN dynamics in pilot scale- FWS treatment systems with and without FTW to get a mechanstic understanding of N-cycle with these systems.
I am trying to sddresing the complexity of the interacted removal processes within these systems using STELLA.

Stella is a systems modelling package based upon interconnected sources, sinks, and reservoirs with flow controllers between them. The controllers allow you to define the flow between the different elements of your model as a function of variable parameters which can in turn be modified by connectors. This permits the visualization of the behaviour of the different reservoirs in your system(s).
So in the nitrogen model you're exploring, the simplest model I can suggest is that initial values of NH4, NO2, NO3, ON, and TN, are in individual sources for each species which react according to rules (parametric expressions?) your previous experiments gave you. You can probably channel all of these flows to a single reservoir to see how much N you get and how that varies in time when you tweak your parameters.
Obviously this is off the top of my head and I expect your model will be much more complex but I hope this helps.
