Matlab has a provision for incorporating a m-file from MATLAB into simulink. This is done with the help of Matlab Function block . Else,  you can find a solution in the below thread.

Just use, "sim'' function inside your mscript

sim('SimulinkmodelName')

how to add pso program to simulink model

you can conect the simulink model with M-File by using workspace block( simoit ) and this code write in the m-file

simopt = simset('solver','ode4','SrcWorkspace','Current','DstWorkspace','Current');

[tout,xout,yout] = sim('modelpid',[0 50],simopt);
