I have to submit an article to a journal but I don't know how to correctly format the equations.
Now I'm using Word Equation Editor, but I'm not satisfied because I encountered many problems.
First of all, It does not allow me to change the style of characters from Cambria Math, so the equation symbols are different from the text in Times New Roman. Also I can't format some mathematical symbols and I can't correctly enter the number of the equations on the side (or rather when I do it, the software change the equations format).
Is there a specific procedure to format the equations for publications or I can use another plug-in?

For personal purposes I always use Math Type and I find it very useful.
But being an external plug-in, if the reader does not have it installed, he can not read the equations. And I do not know if the journal allow to use it for article submission.
I don't see having equations in a different font than the text as a problem unless the journal specifically requests a change. I have published equations, and font issues (if any) were taken care of by the journal. Of course this does not work if the journal publishes camera ready documents.

It's true, but most editors require equations in editable/processable format.
