Hi, I have obtained the PDF of an gray scale image.The research paper I am referring to says to fix a threshold such that anything lower than the threshold becomes the foreground and the values above the threshold becomes the background. Based on what should I set my threshold value? Can anybody help me with the matlab code?

I don't know if this solves the problem, but I'd give a try to Otsu's thresholding: https://en.wikipedia.org/wiki/Otsu%27s_method
The MATLAB code is already implemented in graythresh function in IMage Processing Toolbox.
