Hello, as far as I know if you chose ML option in AMOS , program will fill the missing values and estimate the model. But when I run the model with missing values there is a warning "modification indices can not be computed with missing data" Thanks for your help

I would strongly recommend the lavaan-package in R (www.lavaan.org). It is free and easy to use (albeit via command language - but you have learned that in one day). Lavaan provides full information maximum likelihood (FIML), which is, again, straigtforward and the most effective method.
